Perhaps your not turning on the "defense field" of the frigates. When you click on them you see what looks like the field but its not, that is just showing you its range. Click on the special ability tab to get to the button that turns it on. Be careful cause the field doesnt last too long.
Also, just for a bit of fun, you can use a battlecruiser to push the fragment out of the radiation, the damage to the ship will be minimal, and its kind of fun.
